Others that might be worth mentioning are Boogie Wings, Harmful Park, Zed Blade, IronClad, Sol-Feace and "just listen" to the PS1 game JewWario talked about.

A lot of people hate the NES version of Section Z, but I think it is one of the best Metroidvania style shooters ever made.

Despite the reputation its opening gets, Zero Wing is actually a really solid Toaplan shmup, and if you like R-Type you'll probably like it a lot.

Progear, as a few others have already mentioned. Can't say I'm a fan of horizontal shooters though.

Zero Wing is still nice from time to time. My main gripe is still the lack of a Boss music. Makes them a bit anticlimactic, which is a real shame with this kickass soundtrack
My other favourites are Gradius 2 Gradius II Thunder Force IV Gaiares Keio Flying Squadron Parodius (especially the SNES versions of Da! and Gokujyou)

Lords of Thunder on the TG-16 is great, if only for the ridiculous metal soundtrack. Gradius V is also great.
Thunder Force IV gets my vote for best horizontal shmup though.

Gradius V is one of my all-time favorites, but G-Type (a crossover game built from scraps of Gradius and R-Type) is worth looking into for the sheer novelty of combining two awesome shooters and doing it pretty damn well.
Salamander 2 on the Saturn looks gorgeous and is a more than worthy follow up to Life Force. I was amused by the first stage boss... you start out fighting the giant floating brain from Life Force, until it gets chomped by an alien straight out of H. R. Giger's notebook.

It's sort of an arena shooter/horizontal shmup hybrid, but Diadra Empty is a fun game, and worth mentioning despite not really fitting into the traditional horizontal shmup category.
Armed Seven is pretty good too, and is a more traditional horizontal shooter.
If you like U.N. Squardron, its spiritual successor Carrier Air Wing is very much worth playing.
