It has been a couple of years, but the SNES Godzilla fighting game didn't want to work in one emulator, I have both ZSNES and SNESx9, so one of them is it, the other plays it just fine.
Lufia: The Legend Returns also had slowdown issues in VirtualBoyAdvance, Dragon Slayer didn't run at all.
More recent ones are Rune Factory 2 locking up in Desmume every once in a while (irregularly and loading a hard save fixes it).
Also Panzer Dragoon Saga and SSF only like each other in very specific versions of that emulator. And then the final battle can still lock up on the pre-fighting speech if you don't change certain settings.
Same with Axe Battler, which didn't show me any sprites in the newest Kega Fusion, but worked fine in an earlier release.
I believe Shadow of Destiny is also very tricky to get to run, both on PS2- and PSP-emulators.

I don't know if it was the ROM, the patch, my emulator, or my computer (entirely possible), but Shin Megami Tensei had such glitchy text boxes that I gave up on trying to play it.

What's wrong with SNES9x? It's actually my emulator of choice(much easier to work with than some others, with better filter options too). It's not cycle accurate, but the sound is much more so in the latest(1.53). The only issue I have is that Brawl Brothers flickers in this version, so you need a copy of 1.52 to play that. 1.52 had some flickering in the creation menu's of Super Fire Pro Wrestling X Premium that 1.53 has fixed. So in that regard you need 2 versions of the 1 emulator.

That's a known issue with the translation patch. There have been several fixes but none of them does the job 100%. I'd gladly buy the official release for my phone instead but Atlus never translated the Android version soooooo...
