Score-oriented games notwithstanding, of course. I'm also not really talking about games with multiple endings required to achieve 100% completion. I'm *also* not talking about games you might've just beaten, and then later played through to 100% completion. I'm talking about your examples of games you just can't get enough of, despite probably having a frighteningly large backlog like myself.
I've played through Super Mario 64 many, many times. I've gotten 120 stars at least twice, 70 stars several times, and many more 16 star runs. It's definitely one of my favorite games to just pour some time into when nothing else strikes my fancy, and I love learning new speed running tech.
I also play through Paper Mario 64 annually. I've also done challenge runs, like Danger Mario, which is a blast.
I've also played through the second Dragon Quest Monsters several times, including both versions. I still consider it the best game of all time (though the remake is damn solid and arguably better). the problem is that with only one save file I always need to pick up new copies. <_<
I also play a lot of the Umihara Kawase games because despite getting through the fields to an ending, you can always, always improve
I've also beaten a whole bunch of NES games many times, but I'm inclined to say that doesn't quite count, since that was mostly in my youth when I had much fewer games to play. Nowadays I'm very picky about what I can afford to replay.
I'm super tempted to play through FFVI again, but with so many games I *should* be playing right now and a couple games coming out very soon I feel like I shouldn't.
What about all of you? How do you decide what's worth putting off the backlog for another playthrough? Do you play through any games annually?

I've bought every port of Just Cause 2 and beaten it every time.
Once every couple of years,I make it a point to beat Neverhood or The Curse of Monkey Island.
And then there's Fire Emblem Awakening, which I played through about five times in a row after buying it. I have a few hundred hours on that game by now.

I play Exhumed once every year or so - some years I make it all the way through, some years I don't. But I always keep coming back to it.
I do the same with Castle of Illusion and World of Illusion. They are phenomenal journeys that don't take a lot of skill, but are satisfying to knock over from beginning to end in an afternoon. The same goes for the original Sonic Quadrilogy.
The first Tomb Raider is another that I just keep coming back to. As dated as it may appear, the feeling of isolation in that game is second to none, and the level designs are brilliant. When I picture them in my head, I see them as real places. The platforming is great too - I get 'cravings' for it's particular brand of control and gameplay.
Cyber Speedway/Gran Chaser on the Saturn is another where I delete my save-file every now and then just to blast through it again. The game is quite short, and other than a two player mode and time trial, there isn't much to bring you back to it otherwise. That said, the whole crazy vibe of the game is enough to keep me coming back again and again.
I tend to be drawn to games that offer the perfect (in my eyes) marriage of visuals, style, music and gameplay. I'm the same with my movies - I cannot count how many times I have watched Blade Runner and Bram Stoker's Dracula over the years, as they have the same draw for me as all the games above that I have listed.
Finally, Skyrim. Just because. Man, I love that game. I've got a 100+ hour save file on the 360, but I restarted it last year on the PC, and I slowly dig away at that whenever I feel the urge to just go wandering.

Final Fantasy 1,3,4,7, and 10, Legend of Dragoon, The first three Pokemon generations, Link to the Past, Link's Awakening, Ocarina of Time, Wind Waker, the first three Sonics, Quackshot, Symphony of the Night, Aria of Sorrow, Outlaws, Day of the Tentacle, Super Metroid, DOOM. Off the top of my head. Which might be a list of my favorite games to boot. Oh wait, Tales of the Abyss 3DS at every difficulty level plus two unrelated run throughs on the PS2 for my first time beating it and then with my buddy.

I have to say, FFIII seems an interesting choice to me. I beat the DS remake once and that was enough for me. I feel like V provided such an improved class-based FF experience. What exactly draws you to play it repeatedly?

What exactly draws you to play it repeatedly? I got a DS for FF3 so waiting for both of those to arrive in the mail I put the NES version on my PSP. Then we went to visit my grandparents on a 3 hour car ride. Plenty of time to finish it. And then it was all I had on DS, so did it again. And I kind of like the simplicity. The cut and dry aspect of the game. Usually that's why I play the first one which I've beaten like a dozen times now.

I've beaten Final Fantasy I twice (NES via emulation, and then the remake on PSX).
I've also played most of the Sierra adventure games many times over, though the quest for glory series are the ones I've play many times over (With the exception of V, that game plays too differently and I didn't like it)

Any classic Metroid, any classic Mega Man, any Classic Zelda, and any classic Castlevania, any time. And I own Symphony of the Night on multiple systems. So those.

Demon's Souls, Dark Souls, and Dark Souls II I've played through at least two times each mainly to experience new builds. A Link to the Past, Mega Man X, Super Metroid, The Ninja Warriors, and Castlevania IV are my go to games for the SNES. I've also ran through Front Mission DS and Devil Survivor for the DS/3DS a few times. I revisit a lot of shorter games, too, such as Contra and the NES Mega Man series.

I used to do it with several games, mostly when I had the good ol' Xbox. Nowadays, in unnecesary haste, I focus only on finishing a game and moving on, but I do long for a modern game I can revisit anytime. I played through Fable I and Jade Empire twice as the bad guy. Add a Fable run as the good hero. The Jade Empire runs... I chose the same character and wound up being an asshole again. Let's not forget Megaman X, from X1 to X5; at least three times each one. And now I'm playing X5 again with a friend, so make it five times for that one. I also beat Prince of Persia: The Sands of Time thrice. The first time, and I remember it clearly, my brother helped me in the defense system puzzle, and near the end of the game I followed a guide for the infinite doors puzzle. The second playthrough was to redeem myself for those two moments, and the third one because I had nothing else to play at the time. Finally, Metal Slug 3. I credit-fed through 1-5, but 3 is my favorite by far. Back then I 99cc'd it every two months or so. I just love the last stage and its twist. I never played for score, just for fun. How do you decide what's worth putting off the backlog for another playthrough? I think I must have played those games several times because I had no backlog, heh. These games have 'quick' gameplay, branching paths (except for PoP), low difficulty (bar MS3), and relatively short length. These points are important, but not crucial. To me, something you can lose yourself in, but that isn't too long so as to feel that with one playthrough you've seen everything it has to offer, is a game worth playing multiple times.

Metal Gear Solid, Metal Gear Solid 2 and Silent Hill 3 are my most replayed games by far, I used to play those all the time just for the hell of it.

Diablo 3. The only reason I did was because I heard it would get better the more times you played it. Except it didn't... Played Diablo 1 and 2 several times over. I played Mass Effect 1 twice in a row to experience being the good guy and the cruel bitch. Played several old FPS's several times over, due mostly to such a limited selection of decent titles in those days. Doom, Quake, Duke Nukem, Redneck Rampage, Postal 2, etc. Do RTS's count? I have played countless playthroughs of various RTS's. I can't even begin to tell you which NES and SEGA games and how many times I played through those. SMB3? 6 times at least. Zelda, Metroid, Contra, Mega Man, Sonic, etc. I don't think I owned a single NES game I only played through once.
