why are these games "black sheep"?

So recently I played Virtua Fighter 3tb on the Dreamcast.
Now, usually I don't like 3D fighters (I prefer 2D) but I didn't see anything obstensibly wrong with that one. Outside of arenas having different levels of elevation I didn't see much that made it different from the other Virtua Fighters i've played.
But I've heard it referred to as the black sheep of the series. Like... why? Is there a hardcore VF fan here who can give me the deets?
Another game I'm not understanding the hate for is Ninja Gaiden III: The Ancient Ship of Doom. It plays a lot like the first two. Yeah the plot is kinda silly but then, the first two were only special in that they HAD plots in the first place (in a time when most games didn't bother). For some reason I usually find III to be the game I play when I want a quick Ninja Gaiden spin.
A quick mention I'll give to Snake's Revenge. Now, I know why Metal Gear fans don't like it--unauthorized America-only sequel that Kojima had no involvement with--but honestly, on its own terms I didn't think it was a bad game, and most of the criticisms I've heard are either weak or outright wrong (one article online claims there are doors that never open and lead nowhere, which isn't true). Seen as a Metal Gear fangame or something made before the series found its footing, its fine--the same as how the Zelda cartoon is good when you keep in mind the larger franchise didn't exist yet.
