Lunar: The Silver Star - It's debatable whether this should be considered the same game as Silver Star Story Complete. Even if you consider SSSC a remake (or re-imagining or re-telling or w/e) instead, the fact that it doesn't use or arrange a single track from the original is still worthy of note.

I never really quite warmed up to Sonic CD's American soundtrack (though I can admit it, Sonic Boom tickles my fancy), and I always find my self preferring the Japanese score on an overall basis. Gotta love that electro dance/house sound.
Speaking of Sonic CD, the recent news of a way older prototype reveals that originally, all the Past stages were supposed to have CD audio. Only Palmtree Panic has a CD Past version, as of right now.
Listen to how beautiful this sounds.

Living in US I did feel cheated that I didn't get the Japanese soundtrack because I too love that style of EDM. I like both soundtracks in different ways. The US soundtrack, you can tell they were trying to theme the music to the zones. Similar direction 3D Blast had on Saturn. Some of the bad future music also got some more "weight" in what it represent. The Japanese soundtrack is far more energetic and consistent in music genre used. There's some gems in the US soundtrack. Tidal Tempest present, Quartz Quadrant's both futures, Stardust Speedway is way less funky but wow was it good "night zone" music. I hated US Collision Chaos and Metallic Madness. Former is a bit too "dark" and dirty sounding while Metallic Madness is too literal on the techno setting. - You know, we did managed to get fresh copies of Sonic OVA music because somebody asked staff about the songs. I wonder if any beta songs will resurface for these games some day. I really want to hear Collision Chaos Past with CD audio. Love that synth near the end positive it is sampled from LA Style.

I know there’s a Rushing Beat game on the SNES (Peace Keepers, I think) which has a different soundtrack than the original SFC version. It’s not nearly as good from what I remember

King's Bounty - The Genesis and PC-98/FM Towns versions have totally different soundtracks. Furthermore, the PS2 remake, Heroes of Might & Magic: Quest for the Dragonbone Staff, has another completely different soundtrack.

Skeleton Krew for Amiga has a jazzy trip-hop soundtrack, while the Mega Drive/Genesis version has a dark electronica/ambient score that is much more appropriate to the setting and themes.

Green Beret - The arcade version's music consists of military-style drum beats. The NES version, Rush 'n Attack, replaced them entirely with new melodic tunes.

Really felt the NES game was the superior version just for the fantastic soundtrack. I remember getting Konami Arcade Classics on Gameboy Advance just for Green Beret, and being disappointed that the music only consisted of a constant drumline.

I believe for whatever reason that you have to turn the music on in the options menu...but doing this removes the sound effects. NO idea why the game is set up like this because I don't think the Japanese version suffers from the same problem.

It's a choice between music (BGM) or ambient sound (BGS). All the regular sound effects are still there. Why it doesn't default to music is beyond me.

Duke Nukem 3D PlayStation version (a.k.a. Total Meltdown) has its own soundtrack, with only a few of the original tracks reappearing. Lost Vikings II later ports (PC, PlayStation, Saturn) also have a different soundtrack compared to the original SNES release. Mortal Kombat home ports had somewhat different soundtrack compared to the Arcade original. Some songs were common to more than one port, others were unique. Descent II actually has two separate soundtracks within the same (PC) version of the game - the MIDI tunes and the Redbook CD Audio are completely different. Mortal Kombat II for DOS is unique in a different way - it has five different versions (rearrangements) of the soundtrack for different sound devices: Adlib/Sound Blaster, Sound Blaster AWE, Roland LAPC-I/MT-32, General MIDI and Gravis Ultrasound.

Many '90s PC games have different MIDI and Redbook soundtracks. Hexen and Blood come immediately to mind. The MIDI is arguably better in both cases.
All of the recent Ys PC releases have multiple soundtracks.
The last one on my mind is Psyvariar Delta on PS4 and Switch. All three revisions have their own OSTs and they are interchangeable among the 3 games.

Super Meat Boy - The 5th anniversary versions of the game (PS4, Vita, Wii U, and later Switch) have a completely new soundtrack, due to Danny B refusing to re-license his music to Team Meat.
