Tower of Stars from Chrono Cross. For a game with decidedly not-creepy music, this one song always sets me on edge.

That warped hotel music in Threed from Earthbound... gave me goddamn nightmares, that one did. Also, Sweet Home is rife with chilling tunes, but that does kind of come with the territory.

Siren - New Translation (also known as Siren - Blood Curse, over here, the remake) had a pretty creepy soundtrack. My favorite track was Lament (also called "Crying," depends on where you get the soundtrack). I believe the artist was Hitomi Shimizu, but I'm unfamiliar with any of his other work and have no idea if he's worked with creepy, ambient music in the past.

I have always thought the original Metroid has a very creepy soundtrack for its time, specially the title screen and kraid's lair tunes. Even though it is mostly remembered by the upbeat and heroic Brinstar tune.

I agree that the best tunes in Metroid have been its creepy and ambient ones. However, it's more remembered for its Brinstar themes (the ones in Metroid and Super Metroid are the most popular songs from the series) while my favorites were always the scary music from the games. Like the mini-boss music from Super Metroid or the Space Pirate Lab music from Metroid Prime.

Doom 64! As opposed to the cheesy MIDI-metal of the original title, they opted for dark ambient this time around, and wow can it be unnerving. I heard Doom on the PSone did the same, but I haven't played that one. Actually, here, listen to some of the sounds for yourself: www.doom2.net/~doomdepot/music.html#n64 (best start is "01 Staging Area" and holy crap I'd go as far as to say this alone trumps most of Lustmord's stuff by far) Oh, listening to "12 Altar of Pain" right now... crying children? And... crying demon children? Seriously? I had better stop now...

Wow, it's been years since I played Doom 64. Isn't it available for free now as a PC game? That is some good music I forgot about. However, I like that "cheesy MIDI-metal" music of Doom and Doom 2.
System Shock 2 has some good creepy tunes, if I can remember correctly. I actually like the original games (now theres a game never brought up) soundtrack more, but it doesnt have creepy tunes, as its not a horror game.
Metel Gear 2 has a few creepy tunes as well. I was just listening to it and was surprised to find some.
