The best villains are the ones who have understandable motives, especially those where you can see yourself taking the same steps if you were in their shoes. The best example of this type of villain is the Shadowlord from Nier - his motives are the same as the main character's. I also loved the cardinals from Resonance of Fate (which I have still to finish, gah!), because the world they are placed in gives them existencial agony.
I also have a soft spot for Lynx; he's not an understandable character, but I can appreciate him because he's the embodiment of Fate. How much more impressive can you get?

I think I'd prefer a narrative where the villain isn't funny, nor charismatic, nor stylish, nor excessively badass.
Just a selfish jerkass with nothing likable about him, and no freudian excuses.

A lot of "best" or "favorite" questions would be difficult for me to answer because it would be so difficult to limit it down to just 1 top favorite best item of all time. Like best RPG, favorite racing game, or top 10 PC games of the 90s. Getting a general group of 10-20 wouldn't be so bad, but sorting those and defining one specific one above all others would be tricky. Not in this case. Jon Irenicus, voiced by David Warner, is the greatest videogame villain of all time by more than a healthy margin (IMO). I patiently await a game that manages to one up it, but as the years go on, I'm beginning to think that maybe I should just be more concerned with trying to figure out which game should be crowned second place.

I might actually have to go with The Elder God from the Legacy of Kain series (where pretty much EVERYONE is a villain), if I'm thinking about it.
He seems to fit my criteria. Pure villain, nothing sympathetic, stylish, badass, or cool about him whatsoever (except Tony Jay's voice).

I though about Irenicus but he have one big problem: He fails at every single thing he does: -Tries to become a god prior to the game events: Is stripped of his elven race and his lover cuts with him. -Tries to clone his lover: The clones lack a soul and all experiments fails - Captures CHARNAME: CHARNAME escapes unharmed and Jon gains a lethal enemies. - Tries to capture back Imoen: Gets arrested by the wizards. - Tries to use spellhold as a place to continue his experiments: The inmates rebels and must run away. - Tries to take revenge on the elven city: Charname stops him again. Etc. He is cold, violent, obsessive and very very powerful but you feel that he is not smart at all and takes all the wrong decisions.

Even thought he's from a game based on a manga, my favourite villain is Dio Brando from Jojo's Bizarre Adventure which also happens to be my favourite villain in anime/manga. This guy not only is the epitome of evilness, he also has style and he knows how to kick ass. And boy, I love the voice they gave him at the videogame (just like I love the voice acting of the game generally). It's much better than the voice he has at the anime.
As about my villain from a regular videogame...I don't anyone in my mind except from Zur from Guardian Heroes. He's the most enjoyable clownish jester villain I've even seen in a videogame, the perfect punchbag.

I'm going with GEEEESUH!!Van Grantz from Tales of the Abyss would have shot up to #1 on my list of favorite villains if he really could shoot lasers from his eyebrows.

You kill god in Xenogears, and in Baroque, you kill god several times. The Japanese people don't seem to like the abrahamic god that much.

I do like Kefka a whole lot, but I'd have to choose Van from Abyss hands down. He was easily my favorite part of that game, and I'm not sure how to explain it. He just had such an impact on me. He was an awesome fight too! As for looks I love Dhaos from my unhealthy obsession Phantasia and Lloyd (Dragoon) was my idea of cool for years, so shout outs to both of them.

It's hardly fair to call him a true villain anymore, but I think Wario is a great antagonist to the Marioverse. He's completely amoral and only lives to please himself. In recent memory, I enjoyed the dual antagonist/love interest dynamic in Catherine (pick your poison, here; both girls can act as the "villain" depending on which one you choose). In somewhat similar fashion, I liked how the whole Millenia situation in Grandia II turned out. As far as classic villains go, I think Dr. Robotnik takes the cake for me (get it? BECAUSE HE'S FAT). That probably has to do with his characterization in the SatAM/Archie stuff though. I mean...look at this!
