I'm going to go with Luca Blight from Suikoden 2. That guy is a total maniac. He's a real scary piece of work. What I like most about him is he's a lot more believable than most villians. Most villians want to destroy the world but there doesn't really seem to be much benefit from it. Luca just wants to go on a genocidal rampage in a neighbouring country for revenge which unfortunately is all too real.
Hes totally nuts as well but has genuine believable reasons for why he's crazy, he had a particularly harrowing experience when he was younger and his sister and father are constant reminders of it. I find a lot of villians have really poor reasons for what they do or for their madness. Look at Sephiroth for instance, boo-hoo my moms an alien! What makes Luca scary is that he's quite a realistic villian.
And if I had to choose another it would be SHODAN.

And if I had to choose another it would be SHODAN. Seconded! I didn't particularly enjoy the games honestly, but that was one memorable villain. And if artificial intelligence counts, why not the psychotic AM of I Have No Mouth And I Must Scream? Villains do not get any more evil than this - it has it's evil stat maxed out if you will, though it wasn't originally a game villain.

I don't think AM is a particularly good villian. Mostly because we never really see him. He's just a disembodied voice all the way through. You eventually see GlaDOS and SHODAN at least has a portrait.
AM is a good example of why I prefer relatable villains over the 'pure evil' variety. AM doesn't make much sense from a psychological standpoint; you can't understand why he has such malice. He doesn't make sense as an AI either; he has odd human quirks like boredom (which seems to be his only reason for keeping the five people alive - the boredom of having nobody around would cause him to go even crazier)
I Have No Mouth and I Must Scream is more about the scenario than the characters. The character personalities and backstories were essentially tacked on for gameplay purposes. The short story didn't really bother telling us much about them.

He was a massive asshole and I cheered when he finally went down, but he was a pretty believable threat (and it didn't seem all that far-fetched that it took so much to take him out).

Mother 3 - Fassad so I haven't seen his story arch end yet but I know he'll rate highly as a villain in my gaming world. He's such a horrible abussive prick in the chapter were you get to play as Salsa and I know nothing good can come from him handing out those happiness boxes and the psychological warfare he sends upon the townsfolk of Tazmily. Such a memorable scum bag. I love it and hate it.

I don't know if I've said this before, but what I REALLY want to see in a video game (or even webcomic) villain is a character who got sucked into the fantasy world he dreamed of only to be denied a significant role in it, and for his jaded desire to return home to be played as a villainous trait (no, Marche Radiujiu doesn't count, because Marche never shows signs of resentment at being rejected).

And a special mention, IMO, goes to Yakuza/Ryu ga Gotoku and its on-again, off-again rival/villain, Goro Majima, who has a very "special" obsession with protagonist Kazuma Kiryu, and often drives into things with a truck. Also he was voiced by Mark fucking Hamill in the first game so that makes it even more awesome. True dat. Wow, I didn't know this thread was so old. Some of my favorite villains are the really cool ones, or ones that are more anti villains. - Wesker. He became one of my favorites after DC Douglas threw himself into the role of Wesker in RE5. - Claudia Wolf, Silent Hill 3. She's interesting because she's an extremist who wants to make the world a better place... but uses completely amoral methods. Without going too deep into spoilers, she does recognize that she has no place in the paradise that she's trying to create. How often do you get a villain like that? - Vergil, Devil May Cry 3. He's the polar opposite of his brother, but he still has some honor and he has several of his own badass moments and scenes. I forgot that I posted in this thread years ago and already cited Wesker as an example.

The Combine from Half-Life 2.
The way they weaponize species is chilling and the way they do it with sentient species using a carrot-and-stick approach is even worse.
Also, Nemesis from Resident Evil 3.

I think Dr Wily was the perfect villain, at least in the first 3 or 4 Mega Man games. I overall like the setup, with the Wily logo outside every boss room and such. Wily is really big on branding himself!
I think Mega Man was always good at the build-up towards the final battle.

Among the villains with strong characterization, SHODAN is my absolute favourite, followed closely by The Unborn, the intelligent personification of chaos that hounds the protagonists of Perihelion, the only ones immune from its direct influence, from the very beginning of the game. Still, there are many very memorable villains that sell the deal through ham or epicry alone. The Destroyer from Romancing SaGa 3 comes literally out of nowhere but the actual fight is one of Square's very best, most intense showdowns. Luca Blight chews the scenery and his boss fight is probably the actual climax of Suikoden 2, much more so than the actual final boss. Out of the relatively recent things, Grigori the Dragon from Dragon's Dogma has a magnificent and very memorable presence even though he actually takes maybe half an hour screentime total, 25 of which is his spectacular, even for DD, boss fight. His deep voice is what really sells him.
As a side note, Salazar from Resident Evil 4 is absolutely hilarious as a villain. Leon's banter with him is probably my favourite part of the game, and that says a lot.

Deep, booming bass voice is a must for me (speaking in riddles is a bonus). The Ur-Quan from Star Control 2, Gravemind from Halo 2 and Sovereign from Mass Effect fit the bill nicely. Understandable motives are also a huge plus.
Dracula and Ganondorf are iconic, even if they often don't do much beside waiting for you in their throne room. Still great.

Could never take Gravemind in Halo 2 seriously. I was just waiting for it to break out into "Somewhere that's Green" and ultimately was disappointed when it didn't. Also the lame way it just teleported protagonists to where they were needed stunk of Deus Ex Machina.
