There sure are a lot of cases of this, due to three reasons:
1. Developer ends partnership with publisher that retains the rights to their work.
2. Member(s) of dev team separate(s) from developer but wants to keep making similar games.
3. The game in question was licensed, the devs lose the license, and make an ersatz version of it instead.
I previously posted this thread on ResetERA and I'm compiling the examples that fit here.
Anything missing?

EDGE CASES
Wonder Boy > Adventure Island (odd example; the first game literally is Wonder Boy with a different name, Adventure Island 2 expanded on it while the Wonder Boy series went in a different direction)
Great Giana Sisters > Hard 'n Heavy (edge case; Rainbow Arts technically still had the rights, but changed the game's title at the last minute to avoid legal trouble)
Spy Hunter (NES) > Battle Formula (only applies to the Japanese version; Sunsoft actually got the Spy Hunter license for the US)
Dune 2 > Command & Conquer (edge case; Westwood later made more Dune games)
Onimusha > Genji (Note: although the media treated Genji as a case of this, the two games only share a character designer)
Metal Max > Metal Saga (according to the devs, this was a safety move, as they weren't sure if they had the rights to Metal Max or not; it is now officially a Metal Max game)
Colin McRae Rally > Dirt (would be a type #3 except that the first two Dirt games still carry the Colin McRae name)
Titan Quest > Grim Dawn (note that the devs licensed the TColin McRae Rally > Dirt (note: first two Dirt games still carry the Colin McRae name)itan Quest engine)
Ultima Underworld > Underworld Ascendant (a bizarre case; EA licensed the use of the "Underworld" name, but not Ultima)
