Edit: Apparently the PAL N64 has a slightly faster clock speed than an NTSC N64, which means if you play an NTSC game on a PAL N64 it'll run at 61Hz. Likewise if you run a PAL game in an NTSC machine it will run equivalently slower. And this is enough to hear a difference in pitch though you won't see a difference.
So that might be what's going on with the pitch differences, but not the instruments.
