We all know that a lot of third party support dropped off in the move from SNES to N64, leaving the system heavily dependent on first party games (I'm talking games published, not necessarily developed by Nintendo for clarity).
Of course there were still some that slipped through. So what I want to know is what third party games you think were good on N64.

Sin & Punishment - Good rail shooter Shadow Man - Pretty good zelda/mv-style game though you might wanna get the recent remaster instead Mystical Ninja 1-2 - Also good zelda-style games Turok - FPS w/ some AA elements. You might wanna get the steam release here

Seconding the Goemon (Mystical Ninja games).
The first one is a well done 3D Action/Adventure Zelda-ish game. It beat Ocarina to the punch by about half a year and in a lot of ways I like it better. The sequel is an excellent 2 1/2D platformer. It pretty much plays just like the second SNES game, which is a good thing.
Ogre Battle 64 is a complex but rewarding strategy RPG on a system that was dying for more stuff like this.
Body Harvest was very fun and original for it's time. Sort of a proto GTA III but you fight giant bugs instead of committing crimes in a semi-open world environment.
The AKI wrestling games are considered some of the best of their genre to this day.

Is Konami's Hybrid Heaven any good? In Nintendo Power's 100th issue, they were hoping for that to be the spiritual successor to Metal Gear.

I'll admit it's been 20 years since I played it but I remember enjoying it as a rental. It's not a great game but it is weird and interesting. It's not really like Metal Gear - it has this weird RPG combat system where you use wrestling moves on mutants. It's the kind of thing that is absolutely never going to get any sort of rerelease so it might be worth tracking down.

Thanks for the responses so far guys. I've listed what we have in the OP. Hopefully we can get to something pretty comprehensive. For the AKI wrestling game I've listed this series together since due to their iterative nature there's not a whole lot of reason to own more than 1-2 games outside of enthusiasm for this particular genre (OK, I own 4 of them but I got them as they released). I will recommend WWF No Mercy and Virtual Pro Wrestling 2 as the ones to get on N64. ommadawnyawn2 - Sin & Punishment is a first party game believe it or not, so I'll omit that one, added the rest though thanks.

The Bomberman games Rocket: Robot on Wheels (fun fact: This is by Sucker Punch who later make Sly Cooper games. I wonder if Sony owns the game nowadays...) Mischief Makers Extreme G series Chameleon Twist (like probably jank nowadays but I enjoyed it so much back then)

For me, the obvious ones are Rogue Squadron and Episode I: Racer. Also Doom 64, although I was like many people and didn't try it until the recent rerelease because at the time, a lot of reviews didn't seem to realize it was a new game.
Edit: Forgot about Re-volt. The PSX version is awful, but the N64 one is fine but a little slow. It's also missing a minor gameplay mode compared to the other versions, but that isn't a huge deal. That does lead me to the question of N64 ports that aren't as good as other versions, but maybe are fine in and of themselves. MK Trilogy is one like that. It's missing a few characters but also has an exclusive one.

Beetle Adventure Racing - I didn't particularly dig this one as much as I'd like to, but it's quite a solid racing game with plenty of bonus routes and shortcuts to keep you coming back.
Ridge Racer 64 - This was my first RR game (albeit through the DS port, which is very similar in terms of content), and it's a pretty good introduction to the series. It features tracks from the original RR and the PS1 sequel Revolution, along with a batch of new tracks just for this port, so you get a good bit of to work with if you're new to these games. It even includes two separate drifting systems, one based on RR and other based on Revolution, which is an especially nice touch.
Quake 2 - I've admittedly not played this one, so I could be wrong in its quality. However, it's an entirely new game despite its name, simply using the theme and premise of the OG Quake 2 while constructing new levels around it, along with an original soundtrack by Aubrey Hodges of DOOM 64 fame. (This differs from the N64 version of the original Quake, which is a straightforward albeit truncated port of the PC game.)
WinBack: Covert Operations - Not played this one either, but might be worth looking into. A third-person shooter developed by Omega Force (the Dynasty Warriors studio) that tackles cover shooting mechanics years before Kill.Switch and Gears of War.

I've updated the list. I've also added Space Station Silicon Valley which I found, aside from some unfortunate glitches that hampered progress, to be a lovely platform/action title from DMA. It's weird to think of them making games exclusively for Nintendo these days. dsparil - I've not tried them, but would Mega Man 64 and Resident Evil 2 count as 'worse' versions of PS1 games, that are still good outside of the comparison? Edit: There was an N64 version of the first Spider-Man game on PS1 also. Not sure if that was a good conversion.

I didn't know we were covering games released on multiple platforms. That's pretty sweet, and in that case, I'll throw in the ports of Tony Hawk's Pro Skater 1/2/3. The controls take a little while to get used to and the music's often chopped up or truncated to a hilarious extent, but they're remarkable solid conversions of the PS1 games that run really well. Heck, the N64 version of 1 runs smoother than on the PS1, which is quite nice.
Resident Evil 2 has slightly worse FMV and voice clip quality IIRC, but the difference between the two is otherwise very little AFAIK (no, I haven't played that one either). It's an insane conversion given the limitations of the N64, and it even includes a bonus mode where a good chunk of the item pick-ups will change (in the style of those RANDOMIZE mods you see for games like Zelda or Metroid). Definitely worth recommending.

Not sure about Spider-Man, but contemporary reviews seem on the good to mixed side.
I didn't know we were covering games released on multiple platforms. The N64 has a fair number of third party games associated with it that are not actually exclusive even excluding much later ports. To use one of your examples, WinBack had a PS2 port a year later. The first two Turoks have contemporaneous PC ports, Space Station Silicon Valley has a European PSX port, Shadow Man was released for everything, none of the Star Wars games were exclusive, etc.

Yeah, I just wanted to get an idea of the quality 3rd party support of various Nintendo platforms, irrespective of whether the games are exclusive or not. I had no idea Space Station Silicon Valley came to PS1. I'm pretty shocked. I also added a couple of puzzlers - Wetrix and Bust a move 2.

I had no idea Space Station Silicon Valley came to PS1. I'm pretty shocked. Yeah, I think it's fairly obscure because it came out under a different title, Evo's Space Adventures. It's also not a good port, but it isn't so bad that it turns into a curiosity.
