Well, I know there's at least two Geese themes, I need to get the normal or non-dance mix version of the one Capcom vs SNK 2 EO has.

Sardius/Samael in Super Ghouls N Ghosts, the song for that is pretty fitting for the grand task of having to fight a two screen high demon bent on raising hell.
Ultimate Ghosts N Goblins Hades music, yeah he's one huge mutha, but the music that plays for that decisive battle against Hades is pure sweetness, honorable mention in UGnG to Dark Astaroth, the haunting choruses, followed by his deep bellowing laughter at you only help set the mood against that giant beast.
Raiden and Raiden 2, though they use the same music for all bosses (yet both games have different boss music), the way it's presented really gets your blood pumping for a fierce battle of dodging bullets, and shooting at the bosses in hopes of destroying them, the tune really is fast paced, frenetic for the situation at hand.

Okay, here's a few of my favourites (and God knows there are many, many more of them that just aren't coming to my mind at the moment ): The final tune from Gitaroo Man, 'Resurrection', is not to be missed. Oomphy, grandioso metal, with duelling electric guitars screeching and one hell of a chorus for the charge mode. And, of course, you can hear and feel the music much more when you're contributing to it as you listen. Classic. While it may be hackneyed and used a lot, I think that 'One Winged Angel' from the final battle against Sephiroth in FFVII is worthy of a mention. I especially like the choir, and the huge dramatic notes of the orchestra (especially the strings) really hit the spot. I've personally never got more than an hour into FFVII, but I watched a friend battle Sephiroth. He kept trying to show me special moves and overdrives. I just listened to the music. 'Battle Against Bosses', the tune for most of the boss battles in The Legend Of Zelda: The Wind Waker, makes me tense up and feel the heat as I dodge, dive and slash at the boss. Creates a great atmosphere, while still keeping the light tones of the rest of WW's soundtrack. It may be argued that every battle in Shadow Of The Colossus is a boss battle. They're definetly big and hard enough. While the whole soundtrack is great (personally my favourite videogame soundtrack of all time) there are three particular songs that stand out amongst the varied great scores. Different battles have different songs, and these songs build in tempo, amplitude and grandeur as you progress through the different stages of each fight. Notable favourites of mine are 'It's On The Move!', 'Dear Life' and 'Excitement! Danger!'. I have all of these songs, apart from 'One Winged Angel' (which I presume most people on these forums will have heard anyway) on my PC. While I can't be bothered with the hassle of uploading them right now (and being chastised for uploading them on RapidShare ), I'll upload them for you on request.

I've got the orchestral version of One Winged Angel (I think it's from the FF7 Reunion album). That and the Advent Children version are the definitive versions of the song.

Also, Megaman 4,5,X,X2 has some good final boss themes too. Especially Megaman X2's

The aces in Ace Combat Zero had some pretty awesome tunes, I really love the latino influence in there. Every tune gets my heart racing.

I've a Motoi Sakuraba fan for many years.... Confidence in the Domination (VP) is still one of my favorite boss battle themes. Along with "The divine spirit of language" (The Crossel fight in SO3). Many others too deserve to be mentioned.
And who can forget "Incarnation of Devil" from.... all the games.

Oooh, mine has to be the 2nd boss theme from Castlevania 4. It's really grand and pompous, and has almost no time signature - a technique I believe is traditionally used to create tension. It definitely works here. My favourite music from just before a boss, predictably, is from Super Metroid.

While it isn't quite true boss music, (more like post-boss music, although I believe it is heard at the very start of the game), I really like Ardjet's theme from Anubis: Zone of the Enders 2.
The Final Boss music from Final Fantasy: Crystal Chronicles is also very nice. Does a good job of being exciting while sticking with the somewhat mellow celtic themes that comprise the soundtrack. for those that are currious (and wish to hit Galbadia hotel to find it), it's called 'Unite, Decent').
'Patience' and 'Kiss Twice' from Koudelka do something similar, and seem very fitting tracks to close the game with. The Live version of 'Patience' is also nice but lends itself more to a credits roll.
While most of the soundtrack to MGS: Twin Snakes lends itself more to tossing around glow-sticks rather than chaff-grenades, I really like the music that accompanies the battle with the Ninja.
Also worth checking out would be the Final Encounter music [Gateway to Destiny] from Eternal Darkness (even though it's the only real boss track in the entire game), 'The Expected Enemy' from Panzer Dragoon Zwei, and 'Reason Battle' From SMT: Nocturne.
Which brings us to a personal favorite of mine, the music from the Omni-Zophar Battle in Lunar 2. It was probably the first true boss theme I'd heard, having been weened on platformers and fighting games in years prior.
