Some NES games had better versions released on the Famicom Disk System (e.g. Castlevania 3, Metroid, Excite Bike Vs.). Is there an emulator that handles these games flawlessly? I'm about to play Castlevania 3 for the first time and I don't want the crummy NES version (yeah, I know the Japanese version is better, but the FDS port is the best!).

I don't think Castlevania 3 was released on the FDS. You're talking about the original game, most likely.
VirtuaNES 0.97 and a copy of disksys.rom is all you need.

The Famicom version, yes. All I know is that the music is somehow better on the Famicom version, due to the Famicom sound chip somehow being more superior than the NES' sound chip. Graphically, I couldn't say; they look pretty simialar. Of course, I'm not very attentive to detail.
I don't know of any FDS version.

Parish worded that Castlevania 3 bit in a strange way. I too thought he meant Castlevania 3 for FDS and I left a comment about it. He explained a little bit about what he meant and that was it.
The point is there's no Castlevania 3 (Akumajo Densetsu) for FDS, only Famicom. The more advanced music is due to a special chip in the cartridge, not due the FDS.
As for an emulator, use FCEUltra.
I also think people overreact when it comes to the Japanese version having "superior" music. The music sounds with better quality yes, but it doesn't sound at all like the NES sound chip (obviously). So that's why I rather listen to the USA one than the "midi arranged" Japanese one.
Oh and for the love of god don't play Zelda 2 on FDS. It sucks hard.

Hmmm... I never notice things on the Famicom being different outside of Zelda's soundchip -- the SFX in that game are dramatically different (the sword sound doesn't have that raspy NES soundchip quality to it, and sounds closer to the Zelda cartoons' SFX).
Personally, I believe in nostalgia over superiority any day.

as long as you got that disksys.rom file, any recent, good emulator will do the trick. aside from the ones mentioned i know nestopia can run them as well.
