I can actually run the games so to speak, my problem is to actually get the gun emulation to work correctly.
I can use the mouse perfectly for aiming, but every time a start one of these games (Laser Ghost, Alien 3, Terminator 2), a gun calibration error pops up after the usual MAME disclaimers. When the games ask me to calibrate the gun, I fellow every of step of the process as best as possible, but when I get to play the game, the bullets don't fire at the place I'm aiming with the crosshair.
Anyone here had these problems? And even if not, is there anything I can do in order to get these games playing correctly?

Are you turning on the crosshair? I think it's F1 to toggle it.

Apparently, the crosshairs are turned on by default, I even see two of them on the screen (it would be kinda handy if there was a way to turn the second one off).

The second crosshair can't be turned off individually, but what I do is just use the default Player 2 keys to nudge it to a corner (F and G will send it to the lower-right corner).

I think the latest MAME supports multiple mice. Connect a spare mouse to your computer and configure MAME to use it for player 2.
About calibration: some of those games require you to go that games internal settings (I think this is done by hitting F2) and calibrating the gun there. You are supposed to do that once and the game will save the settings. This isn't the same for every game, but I think it may apply to Terminator 2 and Revolution X. In any case you should go to MAWS website and read the technical notes for each game you are interested.

So far I managed to run Alien 3 without problems, never asked me for gun calibrations and it runned just fine. Laser Ghost on the other hand keeps asking me for gun recalibration, but even after that, I can never get out of the recalibration screen.

Go to MAWS and look up Laser Ghost. I am sure you will find how to exit the calibration screen there.
