Examples would be Chrono Triggers first fight with it's last boss, Persona 3's last boss, and La Mulana's last phase.

Based on Ultragoat's examples, yes. Final bosses that essentially are boss + boss rush all in one, utilizing abilities from previous bosses on top of new patterns.

Insofar as fighting games even qualify, there are a few where the final boss combines moves from other fighters. Dural in Virtua Fighter, Raidou in Dead or Alive, Shang Tsung in Mortal Kombat, that blue guy in Street Fighter IV, etc.

Bowser in the first Super Mario Bros. counts, if you think about it. And Mario 64. That's also a great example. And come to think of it, Super Mario Galaxy was like this too. I... can't quite remember if Bowser is the final boss in it, or what the final boss fight there was like, but you definitely have a few different boss fights of a particular ilk, which scale up in difficulty as you progress to each successive one This seems to be a common thing with Mario games.

I suppose the final boss of Link's Awakening would fall under this category (although he is using the memory of bosses from A Link To The Past) and maybe the Guardian from FFVI which runs various attack programs from previous bosses. Mind you it isn't quite the 'final boss' bought one to be battled prior.

Metal Shark Prayer from Mega Man X6 can summon bosses from the previous Mega Man X games to help him out. Storm Eagle is one of them, Magna Centipede another. Not sure about the rest.
Would Batman on the Game Boy count? The final boss is basically a harder version of the first.
