Whilst I think.. Or it feels like there are lots of games with stages like this.. Including a large number of RPGs.. The only game that I can think of is Valkyrie no Densetsu

I really like the Storm Sanctuary stage in SkyBlazer on SNES -- it's a stage that contains virtually no solid ground whatsoever, requiring you to ride air currents through almost the entire area.
That's probably my favorite.
Recently, too, Shantae and the Pirate's Curse features what could be considered a castle in the sky, in the form of Propeller Town -- and it's easily one of the coolest areas in the whole game.
And while this is a bit of a stretch -- they're big airships, not castles -- stage 4 in Freedom Planet is one of the more memorable ones, featuring some really cool set pieces.
Same with the Balrog in Strider 2014, which again might not count (though that's at least an airship so big as to be considered a "sky fortress"), but was super-engaging to play.

Would Zeal count? Its more of a Kingdom in the sky but still pretty cool.

Do the ruins from Illusion of Gaia count? That whole place was super cool in concept if not in execution.
edit: There's that place in Valkyrie Profile that you can fucking fall out of

Zenithia, an important location for Dragon Quest IV-VI and you can use it to travel in V! Does Ys II's entire setting count too?

Opoona.
I... don't want to give any story spoilers, but Opoona takes place on a planet with a bunch of biodome cities, and one of them happens to be suspended in the sky... and some of the craziest crap in the whole game takes place there. Seriously, that's where stuff goes DOWN, yo.
Man, I miss Opoona. What a great game.

Nimbus Land in Super Mario RPG counts, doesn't it? Sweet music. There's also that one stage towards the end of Super Paper Mario.

The Soda Fountain in Brave Fencer Musashi could count, given there is a castle on it. That chapter always had some cool songs near the end of the game.

Paper Mario starts off with Bowser lifting up Princess Peach's castle high into the sky. Guess where you end up traveling to?
