Dolphin now has an option that allows you to take screenshots in the native resolution because, surprise! Not all GC/Wii games are 640x480.
Just go into the graphic option and select "Auto adjust window size". Now when playing a game, the screen will resize to the native resolution. Pressing F12 now takes the screens correctly too.

I think this was already working to some extent before? You could at least get non 640x480 shots out of Dolphin, (e.g. 512 vertical resolution for PAL games) but I had some unexpected results. I was planning to eventually do some verification with VC stuff.

I don't exactly know what you mean by 'before'. The last version I used was 4.0.54 (about two months ago) and it didn't have that option, but the new version 4.0.6 has the option.
You could take screenshots in any resolution you wanted yes. But there was no way to find out the native resolution of a game. With this new option the window size automatically resizes to the native resolution.

It probably didn't work as intended then. Or maybe it did and it got removed, and then re-added? The Dolphin team is always adding/removing stuff.
The reason why I think it wasn't there or didn't work in the version I had is because I specifically asked several times, and even added a request, to be able to take native res screenshots or if there was a way to do so, and everyone at their forums said it wasn't possible at the time.
And the "auto adjust window size" is a self-explanatory option, one I always use when I see it in other emulators, and if that option was included or working in my version, then I would have used it right from the get go.
And holy hell, you're using 3.5? Man, upgrade to one of the in-development versions, they run without issues and it's super fast too. Or at least to the last stable version (4.0).

Outdated version for outdated OS (XP) I'm running a dual-boot (XP+Win7) system and often keep older versions around for compatibility, etc. I don't remember why I have that particular Dolphin version though, according to the archive creation date I just downloaded it last year. I haven't used it for playing, just some testing, including for screenshots. Eventually, I hope it's possible to get shots out of Dolphin that reflect everything the hardware itself does including the scaling, I'm not sure that falls under "native resolution".

If you use native resolution, no filters, no hacks, no enhancements, then games should look exactly like GC games did, assuming you would have seen them through a high definition monitor/TV back then. If you play them on windowed mode, they will look very clean and crisp. But if you play in full screen, it should look blurry/filtered just like in the old days. Except back then CRT's added additional filters that monitors don't add, so the games will never have that old scanlined/blurry look.

I don't think there are Wii games wider than 640. Wii is high resolution, not high definition. And I believe most games are not widescreen by nature, but you can make the Wii go into widescreen mode through the configuration menu.
As for the emulator, it has an option called "Widescreen hack" that makes games go widescreen.

Afaik: - The Framebuffer has a max size of 640x528. - The video encoder that processes the images afterwards has a (fixed) horizontal width of 720. - Wii pixels by default are not square (they're taller than wide, at least on NTSC). What that means in practice for example, is that emulated platforms that use square pixels (Gameboys etc.) need some scaling by the video encoder to get aspect ratio right. - The actual 16:9 aspect stretching which can be choosen in the Wii's config is essentially done by the TV, not the Wii itself.

The thing is that....I'm more accurately described as "lazy guy having trouble to pick nicknames that he is still happy with after one month" , and not really "massive transformers fan". Because of this, I don't even have an acceptable image (to me anyway) lying around, though for some reason this popped into my head:
