Well someone beat me to Crisis Core's ending, but Aeris dying. I said it. It's mostly the music that played, but it is kind of a moment.
Metal Gear Solid as a series usually gets me too. The last battle of 3 for example. And that weird moment in MGS4 when the game makes you think it's all coming down. I think in Shadow Moses. With Snake on one half of the screen and Merly and Johnny on the other.

There's a scenario in SaGa Frontier 2 where you have to choose one of your party members to accompany Wil. If you choose Tyler or Narcisse, Cordelia seems disappointed, so naturally on my first playthrough I felt bad for choosing Tyler and restarted with Cordelia.
Turns out she dies rather horribly if you choose her. Regardless of feeling a little manipulated by the game, it was likely the only time I became somewhat sad over a fictional character as a young man.

FF 7- death of Aeris was the first moment in a game to impact me Silent hill 1 and 2 also had sad moments. The ending to Deadly Premonition FF tactics was full of them. Rogue Galaxy - Gales last words "Deego, can you see it? Our star" Gears of War 3 The ending to Kingdom Hearts 1

Nothing ever has, and honestly, I feel guilty about it, sort of. I can't seem to get emotional over things that are fictional, and worse yet; sometimes I don't even really seem to have a reaction to things that directly happen in my life. As it is, though, I have little-to-zero emotional reaction to things, especially in video games, movies, etc. It seems to me that the proper thing is to be bothered by that. Pretty much this. It doesen't help that alot of the times games try to pull the heart strings it just feels so forced that I can't help but laugh. Guess I've just become emotionally bankrupt over the years, but that is not a discussion for here.

I recall feeling pretty sad at the end of Kingdom Hearts. (Granted I was a kid then.) DeadRising seemed pretty sad as well. bad endings aside, the way the game ended, it looked like Isabela was going to be eaten alive by Zombies while Frank was turning. I'm sure I'm missing some, so I'll likely update later. - a lot of moments in Corpse Party games Yes yes, a million times yes! Gods damn this game. Oh yeah. The ending to FFX! Always gets me. Tears of joy really. That was a great ending. We all knew it was gonna happen. The high five at the end was perfect. The only time I can remember where a game made me actually cry was the ending credits of Yoshi's Story. Dead serious, I cried every damn time I listened to that song for years. I still have no idea why it had that affect on me. I wouldn't go so far as to cry, but yeah I understand where you're coming from. It's like they're saying farewell to a good friend who died or something. Some really crummy music to play at the end of a freakin' Yoshi game.

Have to agree about the ending of the original Kingdom Hearts. The entire series took a sharp nosedive after the first game, but the original KH truly lived up to the promise of being a Square RPG mixed with Disney's charm. Can't think of many other games that give you a genuine sensation of childlike innocence.

I forgot actually the ending/s of Birth By Sleep actually did a pretty great job of eliciting emotion. So few video games end in abject failure of a mission. And you know and they know it was because they were shitheads. They were children. They said "It's cool we got this, we're adults now" and it all blew up in their faces. Kind of the opposite of every JRPG really. The opposite of Sora's story really. And goddamn if you don't feel bad for them though.

I also felt sad in Cave Story with... ...Curly's fate. After the fight with the Core, I couldn't believe what happened next. I even tried replaying the fight, maybe I had missed something... but it was too late. The way back was solemn and silent.
Only recently I learned what had to be done. I'll try to make it right next time!

Starcraft is a pretty grim game. Named characters die on multiple occasions and in the cutscenes to the first game there's L-O-V-E-L-Y CGI of clearly scared-shitless Terrans fighting Zerg and Protoss---the cutscene where a Marine squad is sent in to nuke an infested Science Vessel and winds up fighting a Zerg ambush in terrifying, claustrophobic combat. The Starcraft: Brood War intro, however, is on a whole other level of bleakness. I feel bad about sending my (sapient) grunts into combat in RTSes now.

(That and *those corpses* were posed too improbably.) What DID get me in Spec Ops the line was at one point (forget if it before or after *that* scene) I was fighting the rebels and had to do a quick gun swap mid fight, so I found an M249 one of them dropped. My next two thoughts were "FUCK YEAH, BIG FUCKING GUN" and "Oh God, I'm having fun shooting at <SPOILERS>, what am I doing?!", in that order. Regardless of anything else it made me think a lot more seriously about violence in media than I had before.

I've read a lot about people not feeling that scene as crushing as I did. I think it was because I was really surprised by it and I did not take much time to figure out things. I just felt.
That said, yes, it makes you think.

Ehh... mainly 'cuuse of the music in the end really. I grew up playing games from the 80s and 90s, but I just can't take it seriously with those graphics. That aside though, the story in StarCraft kinda takes a backseat and while it's still not a bad story at all, I can't see myself feeling any emotion for it. Now maybe if they made a movie... Gods they gotta make a movie at some point.
