You can argue that shmups are more popular in the arcades than they are on consoles, but you can't deny the fact that many more shooting games appeared on consoles in the 8/16-bit generation than they do now, indicating that they had some form of popularity back then.
I think it's kinda like what megatronbison mentioned, shooters are just off-putting to what I guess would be considered the "mainstream" gamer. They tend to be harder and less forgiving than most games and harder difficulty doesn't seem to sit well with people nowdays (see F-Zero GX). There also tend to be straightfoward and less story/high-production value centric, while today's gamer would be more welcoming to multi-hour long, elaborate, adventure type elements in their games becuase those were the gaming traits popularized by the rise 3D gaming.

There needs to be more excellent games such as Under Defeat to revive the genre. This game is so bad ass it deserves a nice big fat article.
