Where to start? Hell of a gaming system certainly.
Recommendtions:
anything by compile both Eggerlands Nemesis 2 Nemesis 3 Space Manbow Knightmare
There are other excellent shmups but I am not remembering any at this moment. Anybody else play this thing? What emulators have you gotten good results with?

Falcom stuff, naturally. The PC88 has a better music chip but most games look better on the MSX (unless it has a PC98 version, in which case it's a moot point.) These mostly include Xanadu, Ys, Romancia, and DraSle Family.
A lot of Konami stuff is good, naturally. Other than the usual bits like Metal Gear, I really have a weakness for Penguin Adventure.

I use BlueMSX for all my MSX emuing. Most of what has been said is what I play as far as games. But add to that Feedback and Herzog, two of Technosoft's old computer games.
edit: Oh and also the Laydock series too.

Add to that list Salamander, Gall Force (cool shooter from HAL and... SONY?), Golvellius (MSX2 version), Metal Gear 1 & 2, Rastan Saga, Yie Ar Kung Fu 2. MSX games are great, especially MSX2 games which look better than NES/TG-16 games yet still retain that old school 8-bit NES style kind of feeling. Btw, this image is from the MSX Dragon Slayer 6, can anyone tell me what it says in English?
