Sorry for necroposting but...
Metroid is kind of evil. It has a beautiful main theme and upbeat, heroic theme song at the start of the game that COMPLETELY misleads you into a false sense of security. This game has some really haunting music. Still feeling brave?
And then there's Sweet Home. ALL of it.
The central lobby theme gets to me the most, but there's some other amazing and creepy stuff in there.

It took me till the 3DS Virtual Console release to realize the tense atmosphere Metroid II went for in the final segments of the game:

Oh man, how could I forget Temple of Apshai? The music sounds like something out of a horror movie. At least, until you get into a fight, but even that is pretty tense.

Dark, unsettling... But also rave-able.

The best track from Dragon Quarter, Sakimoto's most underrated OST.

IMHO, the Zelda series is much darker and creepier than it gets credit for.
"Forest Temple" - Ocarina of Time
"Last Day" - Majora's Mask
EDIT: Oh yeah, and I forgot the original version of the Fire Temple music from Ocarina of Time.

I know who composed the Street Fighter EX 2 soundtrack (which I have to consider one of my most influential albums of all time, as you can probably tell by this topic and others.) What I don't know is who composed the arranged soundtrack. Some of the songs on there are absolutely terrible, but they have a strange, otherworldly feel to them - almost kind of creepy. Their creepiness is amplified to me because they don't have wide recognition and, therefore, a wide history. The unknown freaks me out. That's why if I ever make a horror game, I want it to have an incredibly low print run, incredibly low sales, and little-to-no recorded history, so that it'd become a gaming urban legend of sorts. That would probably freak out a person like me more than the actual game. Here's what I consider the best tune out of them, by the way.

I'm going to be totally honest, here... the Commodore 64's SID chip had to have been manufactured in Hell, or something, because a grand majority of the music from it absolutely terrifies me. I really don't know why, either. This game in particular especially so. Strizzuth is right, watching this makes me feel like I'm about to die, or something. I'd like to nominate this, though. This doesn't sound like a space station, it sounds like some kind of demonic circus.

I'm disappointed that not a single song from Bio-Hazard Battle has been posted yet:

It probably has something to do with the SID chip being able to produce FM synth of the same variety that was so often used in 80s horror, sci-fi and fantasy movies that had a dark theme. Since that's the case, don't listen to any of this.

Those aren't actually that bad to me. The Cauldron theme is actually pretty catchy. You want to know what really, really terrifies me, though? Something Commodore 64 games are also great for?
Long periods of silence, or mostly silence, broken up by sudden musical stings. ...If anybody can find something like that, I'll thank you for the resulting nightmares. Again, Temple of Apshai is perfect for this, given that it's just one constant drone broken up by what sounds like some kind of heartbeat when combat happens.

The dungeon theme from The Legend of Zelda for the NES has always creeped me out. But a lesser known track that I find incredibly eerie is 'Mysterious Dreams' from Star Ocean 2. If I remember correctly, it plays when Claude, the protagonist has a dream about a mission he was once on with his father. Quite a compelling scene. Star Ocean 2 was far from perfect but its definitely one of tri-Ace's better titles. youtu.be/jd2KRGsC8XA
