Anyone whose seen Close Encounters of the Third Kind have seen the aliens usually called the Gray's at the end of the movie. I thought why don't we list games where there's at least one sighting of a Gray in it. I'm not going to explain what a Gray looks like cause I think many of us already know what they look like.
I recall seeing them in...
Area 51 (PS2) Tomb Raider 3 in one of the Area 51 stages. I haven't played them but doesn't Perfect Dark and the Xcom series have them?

Destroy all Humans features a green version - if I remember correctly - of those as your protagonists. (If I'm not wrong, the little gray aliens at the end of CEOTTK are only in the special edition; I'm not 100% sure. But maaan, how great was this movie? The top of what Young Spielberg could do. It fascinated me as a kid. I still find it an almost flawless film, and it still works!). Aaaanyway... As an homage to Close Encounters, and as a reminder, they look like that, or variations of that.

Perfect Dark had them and XCOM did too, but they had different eyes so they looked really quite evil. Oh and Soul Hackers had a weird free demon that started out looking like a grey.

Deae Tonosama Appare Ichiban has Grays appearing every now and then in the levels, and in the last level we discover that they are also the Martians (for once, a Japanese game where Martians are not those squid-like things) and want to conquer the world.

As a friendlier example: Orbulon from WarioWare. There is also Zeed in Soul Hackers, the demon looks exactly like Greys.

Tony Hawk's Pro Skater has the Roswell level, which among other things, includes a room where a Grey is being operated on. The level reappears in THPS3 as an unlockable, so it's also in that game too. Other games in the series have kind of strange levels, particularly Tony Hawk's Underground 2, which I know features a couple odd levels in The Triangle (it has a UFO in one part; I don't recall if it has a Grey as well) and Pro Skater (one part of it takes place in an alien ship; I don't recall if there are Greys in it; it's been awhile since I played the game).

South Park: The Stick of Truth had them as enemies. They also appeared in South Park (N64), Chef's Luv Shack, and as a playable racer in South Park Rally The Mass Effect series' have a species/race of alien called "Salarians" are essentially greys but with a wider variety of alien skin appearances and horn-like growths on their head. Tex Murphy: The Pandora Directive features a cutscene featuring an alien autopsy of a gray done at a military site. Blacksite: Area 51 has grey aliens that are encountered during the story UFO strategy series (Aftermath Aftershock, and Afterlight) involves battling grey-like aliens The PC Strategy series Dark Colony has greys as a playable race/faction. Banjo-Tooie featured grey-like aliens that had crashed their flying saucer and included infant grays that needed rescue. Similar grays re-appeared in Banjo-Kazooie: Nuts and Bolts

Wait! Outlaws has one in a secret room. You find a UFO in the first level, and if you open the door you see them performing experiments on a cow. And then one appears in the door and closes it. Lemme see if I caught a picture of that the last time through. EDIT: Found it, the one getting in your face is a lot trickier to catch because it's for like a quick jump. Ignore the attachment thing I can't figure out how to get rid of it.
