- The Battle Garegga bass. It's hard to explain, but it sounds incredibly unique, just listen to the opening theme:
- ZUNpets. The all too familiar, for anyone who has played or even listened to Touhou music for any length of time, trumpets. Less frequent since Touhou 13, though.
"Captain Murasa" starts with blasting ZUNpets that don't let up until 30 seconds later. - The "abuse" of square waves in many songs for systems using the AY-3-8910 chip (especially in the MSX).

The slap bass in Galaxy Force II and Thunder Blade, which is almost used as a "lead" instrument, in the way Rush's Geddy Lee takes center stage with his own bass guitar.

The bass(?) in Asteroid Dance Part 1 from Tyrian. It's clearly not the lead melody, yet it sounds completely unlike any other bass.

There's a certain type of bass(?) used in a lot during the 2000's era I think; it sounds almost like a robot doing a deep belch to me. As heard in Very Hard Head - Technictix Remix Vol. 2 (a very hard soundtrack to find on Youtube, unfortunately.)
Could've sworn it was used in a Dangan Ronpa game as well, though I'm unfamiliar with the OST.

Only similar thing I can think of at the moment is how a lot of late 80s/early-to-mid 90s Konami games used an "orchestra hit" sound, so much so that one of the fanfares on Lethal Enforcers is just a string of 'em.

Its called the Fairlight Orch5 sample and predates Konami games by several years. Distinctive video game sound for me is the legendary "Sunsoft Bass" and Konami SCC sawtooth effect.

Anyone remember Nichibutsu's unusual ching sounds from their post-Terra Cresta arcades?

The drums and orchestral hits in almost every Konami FM soundtrack. The SNES Sparkster comes to mind. There's also Holiday Island's super weird use of MIDI (those weird sounds at the beginning are actually drum samples):
