Officer Kurosawa from Persona 3, just for being a handwave of epic proportions on part of developers. He's a police officer who sells lethal weapons to teenagers on basis of "there's probably something weird happening in this city, and since you claim to be on a good side, let me give all these guns and swords to you". Make of that what you will. Also, The World Ends With You has an impressive cast of shopkeepers for the genre - instead of an array of copycats or a single NPC to buy from, this game gives you dozens of shopkeepers in different areas of the city, each one with his/her own traits and quirks. You can even befriend them to get nifty discounts! It's the only game I know where so much effort was put into shopkeeper NPCs, of all things.

My number one slot has to go to Lulu from the Saturn Albert Odyssey game. Besides selling goods here and there, she shows up through the game and even helps out the party ahead of a tricky boss battle. Plus she has a pretty catchy theme as well.
The Merchant from Resident Evil 4 is in second, with Ramus in Lunar coming up in a distant third.

I think I like the Spiv from Medievil 2 some what. He's feels kind of mysterious maybe like the merchant in RE4.

The Librarian in Symphony of the Night is a classic. Is he supposed to have an Irish accent? If so it’d make even Tom Cruise blush

Valeria from Soul Calibur III Well emm nice rack...of items yeah Funny part if you refuse buy anything many times he gonna put leg on counter with bladed boot. no kids, no smoking, no drinking, no touching, and NO CREDIT! Nah! Kamo from Sudeki are not same type of greediness as Scrooge McDuck Mudcrab Merchant from The Elder Srolls III Morrowind I never expect THAT! same thing goes to Creper in Caldera but Mudcrab are much better than Creeper.

The dancing shopkeepers from Secret of Mana were the first thing to come to mind.
Melchior from Chrono Trigger is another memorable one, though he isn't just a shopkeep.

Crypt of the NecroDancer has this man who sings to the whatever music going on the stage. All normal stages, in fact. You can see the effect on this video around 10:15.
