A better Wonder Boy example might be Wonder Boy > Monster Boy. Though Monster Boy now has the blessing (and direct involvement) of the creator of Wonder Boy: The Dragon's Trap, so its status sort of skirts the line between unofficial and official.
Technically, you could probably say Sonic the Hedgehog > Freedom Planet, since Freedom Planet began its life as a Sonic fan game before the developer decided to release it as an actual retail indie title.
Also, really surprised no one's mentioned Terminator > Journey to Silius/RAF World yet. That's one of the more famous examples.

Actually, D and D beatemups to Dragon's Crown is a great example.

Its status is currently in limbo, basically, but Red Ash is intended to be a spiritual successor to Mega Man Legends.

I work two blocks away from Starbreeze HQ in Stockholm and I regularly see people wearing Starbreeze hoodies (and also Overkill hoodies). So I think they’re alive and reasonably well.

Dune II should be removed from the list. Westwood/EA later made two more Dune RTS (Dune 2000, Emperor: Battle for Dune).
Likewise, Command & Conquer should be. Grey Goo isn't that similar to it, and by the tome Grey Goo was made, Petroglyph had no former Westwood staff left (even though they style themselves as the "former Westwood team").

SimTower and Yoot Tower are actual sequels (The Tower and The Tower II) by the same developer (Open Book / Yoot Saito), but they were released by different publishers in the US (Maxis and Sega) so they have different names here. It's the same situation with A-Train. Take the A-Train II came out here as Railroad Empire and III came out as just A-Train.

But as far as I know they haven't made a game in years and all the "real" talent went on to form Machinegames, right? A name is a name, the actual people that make up a development team is more important, see also: Bioware.

The Grey Goo devs were some sneaky beggars. They made sure their game's title was always mentioned within about four seconds of "C&C" and "Westwood". False advertising! C&C itself is an edge case. It was, on the one hand, conceived as "Dune 2 sequel but with our own IP", but on the other hand, the IP change seems to have been motivated more by creative reasons than by an unwillingness or inability to pay for the license.

I mean I know EA is EA but Allied Assault was a huge hit so a sequel to it seems like it was a no brainer. It was probably disagreements over money though and not anything creative now that I think about it.
