I second Mischief Makers (one of Treasure's best) and Doom 64!
I also consider both Castlevania games (Legacy of Darkness being a significantly updated version of the first) to be rather good. While not great, due to some control and camera issues, they're an interesting mix of platforming and combat with some puzzle/adventure elements (maybe somewhat reminiscent of Tomb Raider). The soundtrack is fantastic, the N64-fog is used effectively and the puppet-like character models are adorable (a la Metal Gear Solid 1).

I suitably received a forgotten order for Doom 64 through the post today from Limited Run, so I will be able to put that one to the test myself. Looking forward to it.

I haven't played it myself, but the N64 version of Glover is supposed to be the best version. It looks like a pretty interesting game. There's also a couple of Rare games that were published by them, and not Nintendo. Strangely enough that includes Diddy Kong Racing.
