As the title says. There's download-only games, games that are also on cart/disc but cheaper digitally, DLC, updates to retail games that'll go away forever, Virtual Console, DSiWare... On top of that, if you go on the eShop (the 3DS eShop at least), there's games that do not show up in the list of all titles apparentely, and some games that have DLC don't have any DLC listed, or only have part of the DLC listed.
In other words, it's all a bit of an overwhelming mess, so I'm sure we can all learn from each other's insights. I'm not even halfway through the 3DS' non-VC, non-DSi games, and I haven't even started looking into Wii U, so I'll leave it to someone else to kick off.

My Wii U is all packed away right now so I can't check my purchase history. All I can think of off-hand for exclusive download only games is Affordable Space Adventures. NES Remix had a two-pack retail release, but the full game overall is still Wii U exclusive since the 3DS port doesn't have everything in it. Xenoblade Chronicles X too of course since it's increasingly doubtful that it's going to get a Switch port. I'd also recommend getting Metroid Prime Trilogy since the used price of the Wii game is way too high. Maybe Monster Hunter 3 Ultimate, but it's questionably worth it now at full price. There's some other smattering of ten year old retail games like a few Batman Arkham games, but I never got them.
Makes me sad going through my 3DS purchase history. I forgot to get Metal Gear Solid 3 before it was delisted as it came back to other stores but not 3DS. I still got a fair amount of 3DS games physical so I’m going to skip the retail games for the most part aside from a few I think are under appreciated. This would be a much longer list including all of those. Seems like I also got way fewer non-VC downloads than I remember.
I’d also like to single out Rusty’s Real Deal Baseball as a very Nintendo take on DLC as it involves haggling with a depressed dog.

3DS recs here. Phantasy Zone II W on the 3DS is a much, much easier way to get Fantasy Zone II DX than the Japanese-only PS2 collection. As I write this, it's on sale for half off, too.
The digital-only 3DS version of Layton's Mystery Journey is probably the cheapest version of that particular game. Since a Layton fan is already used to the platform, there's really no harm in it.
Art Academy's surprisingly good, though drawing on the teeny 3DS screen is limited no matter which way you go about it. Available in hardcopy but has DLC.
You can "buy" Pokemon Picross by buying 5000 Picites, the in-game currency. Doing so unlocks the Pokeshop, which will give you free Picites whenever you want. It's around $30.

If you're interested, you might want to check out River City: Knights of Justice, which is a digital-only 3DS spinoff of the Kunio-kun series, set in a sort of classic fantasy JRPG setting, though still with River City Ransom-style beat-em-up combat. I haven't finished it yet, but it's an interesting curiosity, that has never been ported.

There was some discussion of this in the General Game Chat Thread already. Unfortunately you have missed the gigantic Capcom sale, but you are not too late for the giant Atlus/Sega sale. I own some of them already and I'm about to buy SMT IV Apocalypse, Etrian Odyssey IV, and Etrian Odyssey V. I already have the DS versions of SMT Strange Journey, Devil Survivor Overclocked, and Devil Survivor 2, but apparently the upgrade is worthwhile, and it's not like I'll really have the chance again. I was pretty tempted by Sonic Generations, but apparently it's really short. Rhythm Thief is pretty neat too. On that note, are you supposed to be able to add money to your Nintendo account from a credit card via the Nintendo website? I know you won't be able to do it from the 3DS after May 23, but it is reasonable to expect the website to act differently. Anyway, this video seemed to be informative. On that basis, I'll probably go for: Dragon Quest Wars Aquia X-Space 3D Kid Icarus Chase: Cold Case Investigations and Attack of the Friday Monsters. In regards to things I've already paid for, Pocket Card Jockey is delightful. So is Rhythm Heaven Megamix, if you like that kind of thing. I'm really very tempted by the M&L Superstar Saga and Bowser's Inside Story remakes, considering I'll probably never find a cartridge copy for cheap, but it's pretty unlikely Nintendo will be dropping the prices on those, and it's hard to justify them at full price considering I've already played the originals. From the US standpoint Art Academy Atelier isn't available retail on the Wii U and is a nice learning/drawing tool. Fatal Frame V of course also and it's probably the best version to pick up. BTW Good Vibes Gaming also had a Wii U version of the same video format so I may as well add that here also: Generally speaking Jon Cartwright's videos are worth watching as he's gone from Gamexplain to NintendoLife and now GVG and is a really knowledgeable guy on the Nintendo front. spanky - Gotta Protectors came out on Switch today so that's one less game lost at least.

Only found out this week that SMTIV is only digital as well in EU. It's cool that they're having a big sale, but if something's available physically I'll get it physically no matter the price discrepancy* (same reason I probably won't be getting any Wii titles on Wii U), even though Atlus' 3DS games are mostly quite expensive second-hand. Unfortunately I have to get those expensive games relatively quickly if I want to get the DLC. I'm still figuring out which DLCs are worth it. At least SMTIV is only digital over here, so that'll save me some money, though it also greatly annoys me. Over here at retail we got the PS3 version (which now goes for a hefty 50 quid) and the PC version which is just a weird choice. Really, region locking was a nightmare in that generation. Thank goodness we're done with that nonsense. On the reverse side of things the previously mentioned Layton's Mystery Journey did get a retail release here in Europe on 3DS.

Yeah I have some kunio-kun games on my shortlist. There's a couple but I still have to figure out which ones are exclusive to 3DS and whether I even want them. I paid for too much for Tokyo Rumble and found it to be enormously disappointing. Maybe it has more appeal for fans of the series? I understand the appeal, but there are alarming reports of cartridges failing for no good reason - even first-party Nintendo games. Persona Q seems to come up as unusually susceptible. On the reverse side of things the previously mentioned Layton's Mystery Journey did get a retail release here in Europe on 3DS. So is that eShop page working for anyone else? This is really weird.

I understand the appeal, but there are alarming reports of cartridges failing for no good reason - even first-party Nintendo games. Persona Q seems to come up as unusually susceptible. I haven't seen anything 'alarming' yet personally. Everything I've heard about that so far has been about specific games/prints. For example, Pokémon ORAS (or only OR or AS? Don't remember) was one, and in fact the only 3DS cart I've ever known to stop working has been one of those. Unless you've read something I haven't. I don't think there's any reason to worry about 3DS games especially compared to other systems or expect them to start failing left and right within a couple years. I mean, I have Famicom carts that are nearly 4 decades old that still boot up first try without fail.

I've been meaning to mention that the big Capcom sale is back on at the moment. Can't really go wrong spending two bucks on Resident Evil Revelations. (Even on Steam it's never that cheap.)
Apparently the European eShop website still provides a means of adding money to your Nintendo Account with a credit card, but there's no way of knowing yet if the page will be usable with US accounts in the future.

I don't agree. Fantasy (not Phantasy) Zone II W is a good, interesting game, and a nice hommage to what may be the SMS' best shooter. The absolute must is the 3D-enabled version of the original SMS version of "Fantasy Zone II: The tears of Opa-Opa" which comes as an extra on the physical release of SEGA's 3D Collection. It is the original, vastly superior to W.... and unavailable as a download. So there you go. PS:Hi guise, it's good to be back.
