If the music of SF3: 3rd Strike gets any points, its for "pitz, takpitz takpitz, pitz, takpitz takpitz" AKA Elena's Theme which make me laugh everytime.

SSF2:Turbo and the first 2 Alpha games are my fave SF OST's. Especially the Alpha arrangement of the Ryu theme. I think jazz and hip-hop can work pretty well for a fight. I was in charge of making mix cds for my old rpg group, and the fight one had a good mix of underground hip-hop, lo-fi punk, and some power metal.
Point is, it takes all kinds.

I definitely prefer the soundtracks from SF2, SSF2T, Alpha 1 and 2. I don't like anything since Alpha 2, really.
The PC CD version of SSF2T is just jaw-droppingly awesome.

Alpha 3 is the only SF game I've played, so that would be the favorite right there I dunno, I still prefer KoF.

Vanilla Street Fighter 2, Alpha 1/2, and Thrid Strike for me.
Alpha 3 was alright, but the previous two games were a bit better.

SF2 musics are the most classic and memorable to me. Other than that, I like the energy of the music in SFA3 for PSX.

SFA3's soundtrack gets alot of hate... but when listening to it in an arcade it sounds great. It really have an "arcade" feeling to it. Hard to describe, but it's great ambience music. It's not something that sounds too good when burned on CD though. There are some kickass tunes though... I like Karin's, and Shin Bison(vega)'s (you know... brave or grave... love it). Not only that but each stage does have a unique theme to it, and that's something that I love about it. It may not have the best quality but it definately has quantity. And like I said... it's great "FIGHTING GAME" music. Capcom's CPS3 games have terrible soundtracks. Capcom Vs SNK isn't only one of the worst fighting game soundtracks I've ever heard... but one of the worst videogame soundtracks I've heard, period. I think even KOF2K1 is notch better. That's pitiful. The music in CVS2 is better... but that's still not saying much. Most of the stage music is god awful... and doesn't belong in a fighting game. Which is a shame because all the menu screen music is fitting and the game has a great "FIGHTING GAME" presentation overall, just that it's music doesn't fit. And that applies to Marvel vs Capcom 2 only 5000 times more. MvC2's dentist office music is a disgrace. Too lazy to give every character a theme song like they did in MvC, that I can kinda understand.... and I guess they didn't want to use the same Spiderman song a 3rd time, or the same chunli theme song a millionth time. But still. The presentation sucked... the stage music sucked... I have a pretty bitter dislike for that game. Third Strike isn't that bad in all actuality. This time, it's the presentation that's not fitting, but the stage music is good. Lyrics don't belong on character select screens.... this is most true for "rap" (I can't even really call it rap...). But some of the stages have great songs for fighting... and the way the songs change on rounds is another great idea. I can't really think of a bad song in that game. 2nd impact had good music too... it's pretty overlooked I think. They used Alex's and Yun's theme in all three games by the way... which is cool.
Anyway I should probably answer the question. I'm going to take the road less traveled and say Marvel Super Heroes vs Street Fighter. I know it sounds weird, and the instrument quality is still that Capcom synth, but the music is very well done in that game. All the marvel characters have their themes remixed, including characters whose themes hardly mattered in the first place (Shuma Gorath, Blackheart), and that really matters to fans of the past games... and the street fighter characters get new songs, because X-men vs street fighter wasn't too long ago and remixing the same stuff for the millionth time would be annoying. Sakura's is a particularly good song. While I'm on the subject, I noticed that cyclops's theme from X-men vs street fighter, Dan's theme from Marvel Super Heroes vs street fighter, and Captain commando's theme from Marvel vs Capcom all contain the same exact melody. Three games, three characters who have nothing to do with each other. See for yourself.

Late 80's - early 90's Capcom games had the best video game music ever. Megaman 2 alone outweighs virtually every other VG soundtrack in existence. That being said, Street Fighter II probably had the best SF soundtrack.
The SFA series had some decent tunes too, but nothing as good as the original. Oddly enough, when I was in Japan over the summer I heard Karin's stage theme from SFA3 being used as the background music during a news report. (I'm pretty sure I heard stuff from Kingdom Hearts 2 as well. Weird.)
First three Marvel Vs. series soundtracks: tempted to say they're my favorites out of all of Capcom's fighters, if we're going beyond Street Fighter here. Couldn't pick one out of the three, though: they're all so good.
CvS and CvS 2 soundtracks: hardly memorable at all.
Third Strike soundtrack: SAY WHAT YOU WILL; I STILL SAY IT WAS AHEAD OF ITS TIME.
Marvel Vs. Capcom 2 soundtrack: UGH. It makes the game unplayable for me.
Capcom Fighting Evolution soundtrack: THIS GAME NEVER EXISTED.
