You mean the convoluted Wonder Boy/Monster World/Adventure Island/Dynastic Hero thing.
Westone did something similar by releasing a sort of modified version of Riot City as Riot Zone on the TG-CD, but since both sucked, they didn't make any sequels to complicate things.

Final Fantasy II and Final Fantasy III.
In Europe, Final Fantasy Mystic Quest and Final Fantasy Mystic Quest Legend.
Oh, and before I move on from Final Fantasy, I should mention that when I was a kid, I was really confused by Final Fantasy, Final Fight, and Fatal Fury for some reason.
"Kingdom Hearts Mobile" could refer to any of four games: a game put out by Verizon, a software hub put out by Square, a casual way of referring to the original KHcoded, or to the current Kingdom Hearts smartphone game. Oh, and that last game has gone under two, sort of three titles of its own.
Dragon Quest/Warrior, Dragon Buster, Dragon Slayer, Dragon Spirit, Dragon Scroll (god, what is with the "Dragon S." pattern?), Dragonstomper...

The 5 different games just named "Ninja Gaiden"? You pretty much have to specify every time whether you mean NES, X-Box, Master System, Game Gear, Arcade...
Oh, how about the Atelier series? I know I own at least two entries but I’d have check if they are Iris o Shallie or Totori or Meruru or Kokori or Chocobo or Banana Manana Usama Obama Panini Al Pacino Subaru Dorito.... I really can’t tell them apart.

Only their subtitles give it away how they are organized. I don't know off hand which ones start a trilogy and what ones end them.
