City Connection, you are in a car but you are constantly moving as a sidescroller. Crash Bandicoot games have segments where you ride on a hog, polar bear or tiger. Super Magnetic Neo has some stages where you cannot stop moving such as sliding on ice slopes and riding a toy horse vehicle. Donkey Kong Country series with minecarts of course. I know there is a level in DKC3 where the elephant is scared and will run the whole level.

I'm really surprised nobody mentioned Metro-Cross.

Wolf Fang (ARC/SAT/PS1) Ransack (PCs, 1987) Sonic Advance 2 (GBA) - Boss fights Altered Beast (ARC/MD) Oh, Wolf Fang is Rohga Armor Force? I've heard of this game. Looking at it in action, some of the stages look like a loose spiritual sequel to Atomic Runner. Will have to check it out. Ransack is new to me. Seems like an update on Jump Bug, where you're bouncing all the time. Also, I wonder which is better, Pepsiman or Coca-Cola Kid? Both games actually seem surprisingly decent from what I've played of them. EDIT: I prefer games that also have fighting / shooting, but Metro Cross looks neat. City Connection doesn't really seem like it fits, though? From what I can tell, the screen doesn't auto scroll, and you can move freely left or right, though it seems like you are always moving. Kind of reminds me of a car-based Fantasy Zone. Still looks interesting, though.

Would you call Gumshoe (NES) an auto-runner? I mean, it’s a zapper game, but still. It’s also one of the hardest NES games I can think of, and yet it never makes any ”hardest NES games” lists...
It’s also a very, very strange game.

since the screen scrolls independently of your character. But that's what an autorunner is. Altered Beast does let you control the speed somewhat though and doesn't scroll very fast, so it's kind of a borderline case.

Gun.Smoke and Knightmare are shmups, technically speaking.

What I meant is that your character does not automatically move in sync with the screen's scrolling when you don't press any buttons; rather you stand still, making it not an autorunner, since you don't automatically run.

Phediuk's right, Altered Beast is not an auto-runner, since you don't run automatically.
Also, Gun Smoke, Undeadline, Elemental Master, etc. - those are just shmups with human characters. And your character doesn't move automatically, that I recall, but even if it did, they wouldn't count.
I'm all for keeping the definition pretty loose in this thread, since people are bringing up many interesting games regardless, but if we get into character shmups (which I dig too, don't get me wrong), there'll be no end to it.
EDIT: Another C64 game that was brought up on another forum is Battle Through Time. It's a Moon Patrol clone, but it has a bit of a story and a actual ending rather than loops.

Are the Sonic Advance boss fights auto-runners? I believe they actually loop until you beat the boss. I also cannot remember if Sonic is actually auto-running in this stages.

Neither does atomic runner? It seems like a miniscule difference, just a matter of having a running animation or not really. Edit: Actually the difference is that AR keeps running unless you press down or left, though in both games you'll automatically move with the screen if standing until you touch the left side. Anyway they would be in the same genre to me along with WB3: Monster Lair and some others.
