Contra Hard Corps features a whole stage (Stage 2, the "Deadeye Joe"-path) consisting of three different kinds of auto-runner-gameplay: first you're on a hoverbike, which after a while transforms into an (ostrich?)robot with legs until you fight the boss running on your own feet shown from a 3d-ish point of view.
Sparkster (SNES): The second stage consits has the player riding robotic ostriches (again, Konami?) at breakneck speed.

I've heard it was the second Goemon SNES game which introduced Impact the robot, which allows the player to fight some bosses Punch-Out style. That Contra boss sounds like it could've sprang from that idea. In fact I think the third Goemon SNES might've even had such a boss. A sort of auto-running giant-robot Punch-Out match.

The Hard Corps boss I was talking about is not quite like those (judging from videos): It rather has the look of a racing game (e.g. Outrun) only in reverse, having the player run towards the camera while the boss chases you:
But damn, I need to play more of the Goemon games! Some of them seem to feature other autorunner-segments, too. Like a 2D sidescroller stage, but with a huge robot. A similar concept can also be found in the Genesis Sparkster, which might have one of the biggest playable characters in these type of games:
