Police Quest 4 was my favourite in the series. To be fair it was the first one I played but I did go back through the series and it was still the best to me.

Regarding Snake's Revenge, I gave it a chance, but found some aspects of the game to be way too unrelenting, like the pitfalls for example. Compared to the other old-school MG games, including the NES MG1 (don't get me wrong, that game is still inferior in every way), the response time for the appearing pitfalls is way too short.
I do like Street Fighter 2010, though and I agree that it's an underrated NES classic.
And yes Ninja Gaiden III, is not as bad as many have made it out to be, though I prefer the Japanese version for obvious reasons.
Meanwhile, here's some more I'd like to add:
Mega Man 4, 5, and 6. A lot of people think they are the black sheep of the original NES MM games, but I don't see what the big deal is.

I also like Castlevania 64. I think many people were disappointed because it wasn't an amazing game, people expected a lot more coming off the back of SotN and were disappointed. The disappointment got over exaggerated to hate. I have to say, I loved CV64. Yeah, the combat was wonky, but I liked the mix of classic-style linear levels mixed with SotN-style exploration.

Castlevania 64 is amazing, and I love it. It's classic Castlevania with a dash of adventure elements. And Legacy of Darkness is even better!
I brought this up in the Lords of Shadow thread, but C64 and Legacy (being essentially an expansion pack) are my favorite 3D Castlevania titles to this day. The only crime they're guilty of is having the really awkward controls and camera angles that plagued so many 3D action games of the time period.

Yeah, Cornell really helps get around the combat issues by having a ranged attack that also hits a wide area.
It's also got a surprisingly effective atmosphere. It has that sort of "low-budget" creepiness that you just don't really get this generation.

CV64 felt like Lego Castlevania, even in 1999. The graphics weren't just low budget, they were bad. Jumping also felt stiff and awkward, which is kind of a cardinal sin in a platformer.
All things considered, I only liked two aspects of the game. The demon merchant, and the fact that the plot could change (slightly) based on your actions.

I'm not sure if it counts, but... Nastar. Alias Nastar Warrior, alias Rastan Saga II.
A lot of people say it's a piece of crap, but I don't think that is entirely true. Sure, it will never be better than the first Rastan game, and it's not exactly a gem, or a shining pinnacle of gaming, but it's not an inherently bad game. I hated it at first too, but after playing it a number of times, something about the game grew on me.
Maybe it's the weird artstyle and music. I find the soundtrack fitting, and the graphics are just so bizarre that it kind of all meshes together to form a unique experience... if you look past the gameplay, anyway. And I guess part of me does find it a little fun to play now and then.
I kind of feel Nastar gets a lot of bad rep just because it can't live up to the standards of the first one, and thus people judge it too harshly. At least, that's just how I see it.

- Donkey Kong Country 3: Dixie Kong's Double Trouble isn't as appreciated as either of the first two games in the series are, but I personally think it's great. As someone who gets tired of a lot of Rare's collectathon games, I didn't find the collecting in DKC3 to be overbearing. It's still a great game from a level-design perspective, and it has some of the best boss fights in the series. At first I didn't like DKC3 as much as the first two, but it wasn't until very recently that I started to like it as much as it's prequels. Happened the same to me too. Thought it sucked compared to Rastan, but then started to appreciate its inferiorness. HELL YEAH! That game is freaking cool
