Half of Assassin Creed 3 takes place in Massachusetts , as well as some parts in Pennsylvania. Maybe even Delaware and Connecticut too. I'd have to research that though.
Fallout 4 will take place in Massachusetts also.
North and South may place some levels in the southern states.

Heavy Rain takes place in Pennsylvania.
Nobody in the game comes out and says it directly, but the city was modeled after Philadelphia, and you can see Pennsylvania license plates on cars in the game.

This is kind of fun Murder on the Mississippi takes place in... yeah. Kentucky Route Zero... Fort Zombie takes place in Indiana. EDIT: Nancy Drew: The Final Scene takes place in Missouri.

Oh my gosh. Leather Goddesses of Phobos takes place in Ohio. Or it at least starts out there; I don't know if the whole game takes place there or not.

Actually, that one's easy, Eternal Darkness, the Roivas mansion is located in Rhode Island Oh, wonderful! I've never played it so I didn't know. the Rhode Island setting is a homage (one of many) to HP Lovecraft, whose home state was Rhode Island. You should really check the game out by the way, it's awesome.

Deadlight mostly takes place in Seattle.
A good chunk of Deus Ex: Human Revolution is set in Detroit.
Joe's Diner, a mediocre indie "horror" game, is set in a diner alongside Route 7, but it's so vague you can't tell which state of the three it goes through.
Eidolon is set in the state of Washington, but given the very minimalistic 3D visuals I don't know if it takes real maps into account.
The Vanishing of Ethan Carter is set in Wisconsin, although the real-life location used as a model are mostly from central Europe.
I think parts of Shadowman and Bloodrayne were set in Louisiana.
Homefront starts in Colorado and then moves to Utah and San Francisco.
Duke Nukem Forever is set between Nevada and Arizona (starts in Vegas, goes to the Hoover Dam).

Found some info: the steamboat where it's set travels from St Louis to New Orleans. One can only assume that the murder takes place during the first part of the trip, so in Missouri.

Added color coding to the list. Green titles are games actually developed in that state, blues are from another state, and red ones where made outside of the USA.
(Black ones I haven't found yet, so if anyone knows where Kentucky Route Zero was made or where SSI was located, let us hear it.)

Tony Hawks Underground 2 also has a New Orleans stage so that means A: my foreign geography skillz still work and B: we got another one for Missouri

I can't find a list of cities/states, but IIRC the old PC game "Agent USA" covered the 48 continental states.
