No one has mentioned Nightshade for the NES yet? The whole game has a bit of a comedic tone in it's writing but the urban environments are very dark, moody and make great use of shadows. The music has a lot of "night" qualities as well.
Oh and I've been playing The Warriors for PS2 lately. The entire game takes place at night and captures the spirit of urban decay in 1970's New York City pretty well - just like the movie. Definitely worth checking out if you're looking for that vibe.

I'm legitimately surprised nobody's brought up Ghost Trick: Phantom Detective, considering the whole premise of this game is "Hey, you're an amnesiac ghost. Find out who you are before the end of the night, because you'll cease to exist at sunrise." So nearly the entire game takes place at night.
