Nintendo did fund the sequel and save it. They may not own the series but they very well own "Bayonetta 2", which is where Kamiya's "ask for Mario and Zelda" statement comes from. That doesn't stop people from making crazy theories, ran into somebody on a message board who wants an ALTERNATE Bayonetta 2 made or completely recode it to get around Nintendo's work. Anyways, I do recommend a Wii U down the line. If you want it for Bayonetta 2 you have to buy Wonderful 101 too it is an unwritten rule.

That's actually a viable possibility, though. The Sigma versions of Ninja Gaiden 1 and 2 were rather explicitly made to get around Microsoft's exclusive hold on those games, so they could be ported to Sony platforms. Running on different engines with altered content and allegedly part of a different series, they were legally distinct enough to pass. Itagaki has voiced his displeasure with the Sigma games, and he was still employed by Tecmo when Sigma 1 came out, but he didn't have enough say in the matter to stop them from being made.

Plenty of games with Nintendo's footprint haven't been ported like Twin Snakes and Fatal Frame. Samurai Warriors 3 got a port, but probably out of Nintendo's publishing deal is why it was never localized elsewhere.

Mass Effect is another game that eventually lost its initial exclusivity to Microsoft. Nintendo usually seems more intent on hanging on to their third-party exclusives (NG3: Razor's Edge being a recent exception), though.

I've always wondered why NES and SNES games can't be ported to other systems. How do the original publishers not own the rights instead of Nintendo?

Probably part of the Nintendo's strict policies of the 90's. Then again, there seems to be some exceptions, like Megaman, (Complete works and later Anniversary collection) and speaking of Ninja Gaiden, didn't the original X-Box version have the NES game as a bonus?

Yep. No NES games on XBLA or PSN. And I remember that collection! All the more reason to wonder what's going on with modern systems.

Rockman Complete Works and Famicom Zanac (as part of the Zanac X Zanac collection) are on PSN.
There's no special legal clauses preventing third-party NES and SNES games from being rereleased on non-Nintendo systems, it's just that very few publishers have cared to do so.
One other example I can remember is that Super G&G is on Capcom Generation 2 for the PS1/Saturn.

Nah, you're looking into it too deeply. Publishers just usually don't feel that games from classic Nintendo platforms will sell on non-Nintendo systems.
There were also official PC collections of several Konami NES games, as has already been mentioned.
Also, Metal Gear Acid 2 contains video clips of MG: Ghost Babel on the Game Boy Color.

I'd say that video clip is an entirely different thing from offering the actual game for sale. I also really doubt it's something as simple as a lack of confidence, but I suppose without conclusive proof either way, no one will ever know for sure.

I think there's just too many counterexamples one can point to, especially the existence of the entire Famicom Rockman library (minus Rock Board) on the Playstation with essentially unchanged graphics and audio, or the Xbox version of Ninja Gaiden NES that I'm pretty sure is running in an emulator.
Zanac even labels itself as "FC Version" on the PS1.

Those are only in Japan, though. It's possible that NOA has some kind of extremely strict policy about ports of games that appeared on their hardware.
